How to sync duplicate SKUs in one Shopify store

You gave two Shopify variants the same SKU, but selling one did not update the other. A SKU labels an item; it does not turn separate inventory records into one stock pool. Before linking anything, determine whether the duplicate SKU represents shared stock or a catalog mistake.

Everyday and holiday mugs with SKU MUG-WHITE share physical stock and can be reviewed for one Stock Group. Small and large mugs with that SKU are different stock and stay separate.
Illustrative example: check the physical units behind a matching SKU before linking inventory.
Example: the same SKU can hide two different situations

Why identical SKUs can still have different stock

Shopify recommends unique SKUs for tracking and reporting. A SKU is useful to people and integrations, but matching its text does not merge variants or their inventory at a location. Editing the SKU alone will not make separate listings follow each other’s stock changes.

If the duplication is accidental, correct the catalog labels. If two pages deliberately sell interchangeable units from the same shelf, they may need a shared inventory relationship. Those are different fixes.

Check other inventory integrations before changing SKUs: they may use the SKU to identify products. LinkStock group membership uses the selected Inventory Items, so its linked members do not need matching SKUs.

Review what the duplicate SKU actually means

Look at the variant, not just the product title. A shared design name or reused SKU can hide different sizes, materials, or separately stocked goods.

  1. Open each product and identify the exact variants carrying the duplicate SKU.
  2. Confirm that an order for either variant can be fulfilled from the same physical units. Keep different sizes or separately stocked items separate.
  3. Check inventory tracking, location assignments, and available quantities in Shopify for each variant.
  4. Resolve mistaken SKUs and count discrepancies before creating a shared-stock relationship. Do not sum quantities that describe the same shelf.

Use LinkStock suggestions as a starting point

After LinkStock’s initial import, Suggestions lists potential Stock Groups based on matching SKUs or barcodes. It does not create groups automatically. Review the members and confirm the physical-stock relationship yourself.

Check the proposed locations and starting quantity before creating the group. An Inventory Item can belong to only one non-deleted Stock Group. Items already in a group are excluded from current suggestions; overlapping suggestions need review.

If a suggestion changed while you were reviewing it, reload and review the current details. Dismiss suggestions that do not represent shared stock. Dismissed suggestions can be restored.

If the correct items have different SKUs, create a Stock Group manually. Search by product, variant, SKU, or barcode and choose the relevant Inventory Items. There is no need to rename them just to make LinkStock link them.

Check synchronization at the right location

After a known inventory movement on a group member, compare Available Quantity at the same participating location across the linked items. Each location keeps its own quantity. Synchronization is asynchronous, so check Activity rather than assuming every change is immediate.

If a group is not synchronizing, check the shop-wide and group synchronization controls, participating locations, inventory tracking, and whether each item is stocked there. LinkStock does not create missing inventory assignments.

Review the group’s Activity History for movements, adjustments, failures, and recovery outcomes. It retains the last 30 days. The in-app assistant can help explain the displayed status, and support can help investigate a persistent problem.

Check that the job fits shared-stock synchronization

LinkStock fits products and variants in one Shopify store that consume the same stock one-for-one. It can link members with the same SKU or different SKUs. It synchronizes available quantities separately at each selected location.

It does not support multi-store synchronization, supplier feeds, or bundles and packs with quantity ratios. Start with a small verified group: the Free plan supports 9 linked Inventory Items, up to 3 groups, and up to 3 items per group.
